There is a tutorial around here somewhere. Basically, look at the camera properties > Stereo and DOF >tick the stereo box. The eye seperation is set at 60mm, which is distance between the eye's (hence 2 camera's). Then in the processing tab, add the Anaglyph Stereo: Compose image filter.
This is a basic set-up. So play from there..
